The master cylinder rod will have a different mechanical advantage depending on which hole is used. The lower hole is for power brakes and the upper hole is for manual brakes. In using a master cylinder with a 1 inch bore the pedal will be softer than using a 1 1/8 inch bore. If you notice, the natural angle of the power brake booster/master assembly points towards the lower hole on the brake pedal. A manual master sits more level and would point towards the upper hole. Assuming you still intend to use the booster, you'd be forcing the actuator rod to an angle that it really doesn't have the range to do.
