There is a bushing that sits between those things I give you and the frame, there is also a bushing on top with a washer made to it I believe. The factory had the nuts up, but look better with the nuts on the bottom, you can do it either way, just loosen those again until you get all the body panels aligned down the road, it will help everything line up better.
