Paint first. I had my 1970 fully painted including the roof before the vinyl roof installation.

I was looking at my car last night.  The vinyl does wrap under the chrome trim but does it actually wrap under the pinch weld at the top of the windshield and around the back window?  I need a new windshield and I need to fix the back window because it leaks but I'm wondering if I should wait for both of those tasks until I install the vinyl.

Absolutely 100 percent. Separate note. Easier to install new headliner with glass out too.

I have owned cars that were painted after the top and all after a few years would get water under the paint and cause a bubble when washed and then the rust comes.
